If I used both 32-bit and 64-bit apps, then I would increase the download size and the disk space usage. There is no benefit in using a 64-bit app unless you need lots of memory.
The only benefit in using a 64-bit app would be if you were running WinPE 64-bit and it had no SysWoW support. Running 32-bit apps on 64-bit Windows may show a small performance decrease due to SysWow, but for these sort of apps it would not be noticeable.
For the isoboot - yes, I use 32-bit version just because it will run on all platforms. 64-bit versions often require more memory too.
