It must be a problem with the driver(s).
Did you just add one USB 3 driver or a whole bucket load?
I have seen problems when installing lots of similar drivers - the driver files eventually end up in the same windows folder - e.g. if USBX uses usbabc.sys and USBY uses usbabc.sys and USBZ also uses usbabc.sys, then the last one to be added to the boot.wim will overwrite the previous ones.
To test this, start with a new original boot.wim and just add the correct USB 3.0 driver for your 'troublesome' system.
